Sorry.  The only wisdom I can impart at the moment is to suspect the transcription reaction.  Providing your extract is good (ie the wheat germ was alive) and you have figured out what fraction of the reaction should be wheat germ extract then the translation reaction usually works well.  I haven't got any more sage words of advice for you yet.
